Many have forgot to plug the AFM back in, connect the grounds on the middle intake manifold. Also when putting the timing belt back on forget to rotate the motor a couple of time and check the timing marks again, verify #1 is at TDC with a pencil then check all your marks again.
I would have and most on here would have sent the complete head and let them check everything and do the valve job if the head checks out.

The shop will probably tell you it needs a valve job, sounds like it would be a good time. Don't think you can tell if the seals are bad, did you notice black gooie stuf comming down torwards the head of the valves? Like Jdub said, replace them. Easier to have the shop do a valve job, surface...
If that's all you did, take the #1 plug out and verify that it is on TDC with a pencil, make sure the crank mark is on the "0", the rotor should be pointing at the #1 wire. You may have to pull the dist. out a little to clear the teeth to move the rotor a little to get it pointing at #1 wire...
Sounds like you have an aftermarket alarm. I'd start there checking it. The stock alarm has a few sensors here and there, check them also. If it's manual, check the switch on the clutch.
Another question. If stock is 60mm, most twins I see are 62-65mm is it worth it? I know I could use more air, just don't want to go thru some money and work to not realize any gains.
What about a 70mm, they are round and I think I would have problems with fitment unless I make an adapter...

Yes Steve, I have the Maft-Pro so tuning shouldn't be a problem.
Have you checked and set your TPS lately, could be the "skipping" problem. The foam, have you used a coolant flush lately, that's what it looks like to me.
