I would guess you need bypass as that is how the BOV will be functioning when you recirculate. One thing is certain, the SSQV will be a lot quieter when you recirc.

Those look exactly like the Painless wiring connector I used on my CPS. No special tools were required. Got them from Summit or Jegs pretty cheap. Only thing I didn't like about them was that they had no directions included. The harnesses aren't 100% intuitive as to how to put them together...
It's possible the MDC O2 sensor can't be driven by the stock heater. Try plugging in only the signal wire for the MDC sensor and leaving the heater circuit disconnected. Verify the MDC is putting out a good 0-1v signal and see if the ECU code goes away. I'm not sure about 89+, but I know on...
Toyota makes standard and 20 over pistons (the ones you are referring to). I've also seen some aftermarket piston companies making as large as 40 over. Personally I wouldn't sleave the block.
Yes this could cause basically a massive exhaust pressure leak which might result in no boost. Most CT-26's I've seen do not have that crack, it appears to be related to excessive boost/excessive time boosting. Anything that will overheat the turbo to where it's glowing red will tend to crack...

You need to connect the EVC vacuum line to the port on the back of the intake plenum. That way you make sure you aren't behind any VSV's or interferring with the FPR.
If you aren't throwing an O2 code, then I would guess the problem to be fouled plugs, weak ignition or small boost leak.
Typically when the master and slave go out fluid leaks on the floor and under the tranny. You'll also experience the clutch pedal feeling mushy and sticking to the floor. It usually causes the opposite of slippage, it gets harder to shift gears b/c the slave cylinder isn't pushing the pressure...
Sounds like it could be either a small boost leak or a problematic wastegate. If you have access to a compressor with a regulator put 12psi on the wastegate actuator and see if it holds it.
