Ahem, that's not the downpipe, it's the turbo elbow. Some downpipes attech to the elbow, and a few, replace it entirely. Either, get a new elbow, or the style of downpipe that replaces it...
You could hook up the AFM directly to the throttle body, bypassing the turbo completely, and it would idle, and run fine, just no boost. Sorry to hear about the untimely demise of your turbo.
They flex the bushings. If you don't torque them at ride height, you run the risk of tearing the bushings, due to over extension and that won't be a good thing. It's the same thing with the lower control arm as well. The TSRM doesn't give instructions just for the fun of it.
There's a adapter available to route the outlet back into the intake, so you can recirculate again. Otherwise, go with a engine management system that doesn't rely on an AFM.

In my experience, not Supra specific, a few things can cause the issue. Bad lines, leaks, and undercharging come to mind. There maybe other possibilities as well. You should take it to someone who's an expert in AC repair.
