Yeah, I forgot about that possibility. That can definitely cause the symptoms you describe. When it starts happening, immediately pull over and check all the visible AC components. If something is frozen, it should be visible. P.S. leave the car running and the AC on then you check.
IIRC, the auto ECU will work with the manual harness and tranny, and is probably your best bet with the parts available. The only issue I can think of is the overdrive light will flash constantly, as the plug isn't connected to the tranny, but you can take the bulb out of the cluster if it...
Don't use the bolts, get the studs, and cancel your order for the head gasket, until you know how much metal you need to remove from the surfaces. And DON"T do just the head, you NEED to have the block flat as well, to get a MHG to seal.

Yeah, if you run stock boost levels, you should be OK, but don't raise boost until you get the supporting mods, or fuel cut will be your constant companion.
45 minutes is being extra safe, and if you do it with the cap on, like I do, it could potentially take a little longer. That's why I said 45 minutes. Also, if you put the top of the radiator higher than the top of the firewall, then by default, the cap will be the highest point in the system.
