Something else is going on here. With your setup the stock ECU should be able adjust idle AFR to where it should be if you have no other problems. You shouldn't have to make any AFC correction.
You are running the stock O2 still right?
Also your fuel pressure seems a bit high, I would not...
Not possible if things are right. Over torquing is bad but there is no way you could over tighten things enough to cause this problems if everything else is right.
Did you have the crank ground or anything? Or did you use the stock crank and just get over sized bearings?

You are correct just tilt it a lot and make sure you have some help.....this is the way I prefer to do it and have done it close to a dozen times.
Removing and installing the tranny is such a pain without pulling them together that to me its just easier to do it all together.

Something else to look at is your timing belt. If you don't have this all setup right the valves would not be closing at the right time and could cause low compression as well.
When loosening the bolts/studs for each pass what is the method you use...not the pattern but how do you know how much to loosen them for each pass?
I don't think you can use a torque wrench to loosen things can you?
