Try another ECU and see if it takes care of the problem. Also check your fuel pressure. You might want to change the capacitors even if they are not leaking now, they will leak at some point, and they don't have to be leaking to be bad.
It's not hard to see if the battery voltage doesn't...
Did the lights dim because the engine rpm dropped? Was the old alternator the problem?
Sounds like a bad ecu, a lot of time they will work until the electrolyte eats through a copper trace on the pc board. Open the ecu and look carefully under all the capacitors for discoloration on the pc...

Electronic solenoids not wired in correctly? It's probably taking off in 2nd or 3rd gear.
As far as the coolant in the oil goes, it could be a bhg. It's not easy to do, but if you overheat a 1jz enough it can happen.
