ah then yes. the auto ecu will work with a 5 speed and 5 speed harness. the 5 speed ecu wont work with an auto car. the 5 speed tran you have and harness just wont use some of the auto ecu's functions but otherwise it will work.
if you are going to a 5 speed from a auto then yes you have to have a 5 speed harness. it will have the correct sensor hook ups for the trans. i assume you have the correct speed sensor on hte trans.

on 89+ ecus there is also a o2 heater code 21 to contend with. if there is no o2 sensor or if the o2 heater is broken then the ecu throws a code 21. you may have simulate a o2 heater to keep the ecu from setting off a engine code.
