The mechanism is pretty simple. I'd tackle it by taking the interior trim out and looking for the problem. It's not a very common problem. It's probably got some corrosion or other build up, have a can of lubricant handy and spray liberaly.

Any of the choices should work fine with the VPC provided you install it properly. The HKS S-AFR is clearly the underdog, it has the least features and cost, shouldn't be any reason for it not to work with the VPC though.
If you want to avoid the temporary rich condition then yes. Any MAP won't have that problem, and all you have to do is mount the MAFT post-BOV and you won't have the condition. The reason is that the air being vented by the BOV has not been metered yet so the ECU won't even see it.
Check your engine error codes. Have you ever changed your fuel filter? When was the last time in miles that you changed your plugs, wires, distributor cap and rotor?
Depends on your AFM. If you're running the stock KV style AFM then yes. If you're running a MAP, or MAFT tapped closer to the manifold then the BOV is then no.
One piece aluminum on my 1992 and when I owned the 1986.5 it had a one piece aluminum as well, ran over 4 years on both. No problems with resonance, sounds, vibration, clearance, etc. Just make sure the shop balances it.

No recirc is never as loud as atmosphere. You add extra distance for the air to travel, that mutes the sound. Plus you can't get the different sound altering effects like the SSQV, RFL and I think A'PEXi have.
You wouldn't even need to cap it. Just reroute the line and leave it there if you want. I've also seen someone saw the tube off so all that's left is the plate.
I talked to someone at GReddy about this and they said the two were not compatible. Supposedly even though the interfaces look similar (USB), one is actually serial and the other USB. You're probably thinking of the GEM/E-01 combo which does work perfectly.
The click is probably starter contacts. Very cheap to replace, just drop the starter and put the new ones in. After that you can start diagnosing your other problems.
I've got the e-Manage blue and the Profec e-01, I've been running this setup for a long time and it's pretty nice. The biggest two drawbacks of this setup IMO is the lack of abilities to remove the AFM or reduce injector pulse width (it can only increase). There are no piggybacks on the market...
