I always use an alignment tool. It centers the clutch disc within the pressure plate. If you don't use one, it will be nearly impossible to put the tranny back in. Here are some links to a tutorial I did on SF.

I did the pretty much the same thing that Jeff Lange did and I also bought the same sb that born2drv has, a shallow mount pioneer 12" sub and mounted it in the spare tire well above the tire (I turned my tire upside down for a little more space). I can still fit the top in there now.
