When you make changes with the SAFC, its done when the engine is running. There is no change to the fuel added during cranking. The ECU thinks you have 370CC when you really have 550CC and I don't believe the SAFC does any corrections until the engine is...

You could send the injectors to DM to have Aaron test them out and check the spray pattern to see how they compare, just an option.

If the car is cold, check your temp sensor. It's known to cause this.
There is no CSI on JZ engines, that is done electronically by the ECU. Timing is set with three mark and it's electronically controlled, there is no manual adjustment like the 7M.
