I don't think aluminum would be a wise choice from a safety standpoint. In a severe crash that structure would probably fail and afterall it's only inches from the driver's head.

Nicks are cool because they hide away, those others just stick up too much. Now if you recessed them in and covered them with a piece of glass that was flush like the original covers, that might look nice, similar to these!

This is why they leak. The trim pieces on the sides bolt to the actual top. The seals are doing their job, what happens is water leaks in between the trim and roof panel, and fills up the interior trim pieces with water. When you brake or turn a corner they empty out, usually on your lap or...
