Before you do that place a shield between the fan and the afm. These afms are sensitive to turbulence and that setup you have is pretty near worst case. Also. For now you can unplug the tps. It will run ok without it and remove one more uncertainty for now.
The other thing I would check is the IDL signal, since it seemed to smooth out when you unplugged the TPS. Could be the trailing throttle fuel cut being acitvated because your IDL signal is not set correctly or the TPS is broken.

No, that is not right. A blown EGR vac modulator will cause a miss at light load, plus bad idle. Remove modulator and check that the high temp braided silicone hose connected to exhaust is okay. Also check that EGR valve is not stuck.

EPA estimate is 18/23 mpg. My mostly city driving averages about 18 mpg. I don't know how empty you ran the tank, but if it was bone dry its 18 gallons to fill which would be 320 miles on tank.

12 or 13 would suggest a wiring problem or other issue with the CPS. It may be that the harness is damaged and engine movement is causing it to be intermittent. I would jiggle the wiring near the CPS at idle and see if you can get the engine to stall.
