You have to take care of one thing at a time. Yes the oil in the plug wells will cause a miss fire. Hard to tell how old the plugs are I'd replace them while you're at it and check your wires.
And the TPS has to be calibrated right our you will get the high idle and other problems you...
There's a rubber ring on the inside about an inch in from the outside edge. If it's dryrotted it will show. Hard to see with the fan shroud in place as you have to look on the front of the pully to see it.
When you replaced the HG did you check out the rod bearings? If you got too much coolant in the oil before you caught it, you could have ruined the bearings and now you have rod knock. If you can post up a video of it might be able to tell from that.
Clean out the wells. Plugs, wires, rotor, cap, timing, all the regular maintence stuff. And to add to that fuel filter, injectors cleaned air filter,vac hoses. Lot of things can make it run that way. Let us know what you've done and haven't done.
Knife edging is worth it IMO. It takes usually 5 lbs off the crank which means less rotating mass and quicker revs. Down side...I can't think of any, maybe somebody else can come up with some.
Crank scraper is a thin piece of metal to "scrape the oil off the crank. Again less rotating mass...
