Yes you can delete the two coolant lines, as mentioned they were to stop icing. With the AEM you can simply put a filter on the the ISC where the line that usually goes to the accordion would attach to the ISC. The AEM takes car of that and the only reason for the hose was to pull metered air...

Looks to me that those plugs are flat washed down. The plugs should have some color to them after 150 miles. It looks like the plugs are getting washed clean and look at the darkness of the outer ring is that very sooty when you wipe it, not dry? What do the tops of the pistons look like...

Sounds like you AEM start up tables are not setup properly. You could be fouling the plugs slowly with the start up issues. If your tuner is dumping a ton of fuel in on hot starts he maybe flooding it out and you clear it enough with the throttle to make it start but the plugs wear over time...
Sounds like you have very good vacuum, -19 at idle is very good, so no vacuum leaks. Which rules out the ISC leaking and manifold leak. Have you done a boost leak test? If you have any questions at the intake or the mechanic wants to talk to me PM me and I will get you my number.

Electronic advance! The ECU controls timing, jumping the pins locks the timing so it can be set. Check timing with out the pins jumped and you will see as your idle bounces a bit the timing will jump. So the jumper makes the timing static, or takes out the ecu advances.

Honestly 2.5" is a max maybe even go with 2.25" because that is like dumping a 3" exhaust into a 4.5" or 5" exhaust at the back. Are you planning to run them together as Borhor did or exiting on opossite sides like an FD, or 350z?

550cc injectors have a max of roughly 550rwhp at 100% duty cyle
