Don't forget the differential input shaft needs to be torqued properly and preload checked too. If you get it wrong you will have to pull the diff apart. This is one of those "if it ain't broke, don't fix it" tasks.

Do you ever open your glovebox? Not a good idea since any opening of the glovebox would result in twisting and stretching of the wiring harness. The EMS fits perfectly fine in the stock ECU location, even the inner cover fits.
The AEM EMS itself would not be my concern. Your experience with tuning to make an engine run plus ability to understand all of the quirks of the AEM EMS are what you should be thinking about. You haven't mentioned your experience so I can only assume you have little to none. It likely won't...
Removed all of the stock brackets, used the included velcro between the top of the EMS and the dash support bar, then ran two long velcro straps around the EMS and the dash support bar. I've done this on several mk3's now with no problems.

AEM EMS will depending on where the cam sensor stopped last, how well it is tuned and if you've waited for the fuel pump to prime. My car frequently starts up like stock.

The TT calipers are extremely heavy and the surface area of the pistons is too much for our master cylinder. Go with one of the 4 pot Wilwood kits or 6 pot for for even less surface area.
It actually won't matter, grey wire between VPC and subharness or grey wire in the subharness between the connectors. This is because the grey wire from the VPC is connected to the engine wiring side of the subharness. See this pic of HKS subharness TV-02...
