No, it retains both, the alternator just drops down a bit. It still sits above the A/C compressor.

Have another question about this FFIM: does it require you to relocate the battery, or can the battery be retained in the stock position?
Battery can be retained in the stock location or it can be moved your choice. The pics of the first one are with the battery to be moved and the second one is straight forward so no battery relocation! Depending on the TB you use you might have to move the fuse box.. I run a small battery out of a 944 Porsche with the relay/fuse box next to it.

hey heres a quick pic of the manifold installed....still have a few things to move so the TB and IC piping fit properly
Hey Brandon thanks for posting the picture! The Q45 is so wide with all the linkage stuff it a real squeeze! Project looks damn nice, can't wait for you to get it back on the road!
