the lines aren't any more exposed than stock unless you've done a really shitty job installing them. If I hit a rock hard enough to hit the lines I've got, I have much bigger problems than a leaking line or fitting.
I'd switch to a Ford 3G alternator if you can get it working in your vehicle. Simple, cheap (comparably to Toyota specific models), and a huge range of amperage available. Obviously requires custom brackets, but I'm sure you could handle that.

You can replace them with better ones from parts cars/wreckers, you can strip and repaint yours, or you can remove them and throw them in the trash, and replace them with a modern rubber trim as seen in new cars.
I just don't see the value in the MKIII market. You can buy a decent shape car, and do a full strip and restore back to better than original, and still be less than what some people are asking for a "clean" car. And all of those people buying the clean cars, 90% mod them anyways, so it's not...
