-Chances are, if you didn't fiddle with the linkage inside the transmission, it probably isn't the problem. If you fiddled with the linkage on the outside of the transmission (rebuild, pulled engine...yeah, you probably did) double check it.
Assuming you did those two things your transmission will be shifting just as well as before and also be filled up to the top.
Oil dipsticks are read when the car is off and has been off for a bit. Transmission dipsticks are read when the car is warmed up. Both on level ground.
