you said you raised your fuel pressure, try lowering it. you can't go any lower than 20 psi with the vacuum line disconnected. try setting it around 25-30 psi with no line. i still haven't installed my new accordion.

without having read too much of this. my car was not idling on its own last month and i played hell figuring out what it was, i sprayed some carb cleaner on the 1,2-3,4 runners on the upper plenum and the car would idle higher, so i pulled it off and the intake mani and found about a 2 inch...
1. check the vacuum line on the stock boost pressure sensor, located on the driver fender.
2. pull off the bypass valve and try blowing through it, if you can blow through both ends, replace. did you reconnect the vacuum line from the wastegate to the turbo?
EDIT: just read again and noticed...
while you adjust fuel pressure, pull the vacuum hose off and plug it, should be between 33-40 psi according to tsrm and plugging the line back up the psi should be 23-30ish. all while checking the vf signal.

it may be a case of both, my motor was all original and never pulled until i pulled it to do the rebuild and found 3 of my exhaust studs almost completely stripped. any way, good luck with your decision to either helicoil or use bigger studs.
by the way, i know it's easy to cross thread bolts...
