The 7M and 2JZ engines have different flywheels, the JZ has more flywheel bolts so they cannot be swapped. I think the clutch forks differ slightly, I havent had them both in my hands to compare in a few years, but from what I remember they do differ.

Well NA Supra are slow... (believe me when I say I know, I have had four of them...) Best way to improve shift times is a short throw shifter, and just plain experience. Put 15-20k miles on your car and you will be shifting like a champ!

Check/replace your battery terminals, and the ground strap. I had a similar thing happen to my old 86.5, went to start it one day and all of the electronics shut down. It was the ground terminal on the battery.

Yes, the pre-89 trim has a metal "frame." If water gets in over time the metal can rust and start pushing the trim out, but to me your trim almost looks like it was bent during removal, that metal "frame" does distort easily. I had the rust issue on my original trim, There was no saving it, so...
