This doesn't sound like rod knock. Rod knock gets painfully loud and then bang ping...you put a rod through the side of the block. Take out all the spark plugs then see if it will turn over. If the engine just locked up without warning then it sounds more like a hydro lock than anything else...

After you figure out whats rattling and fix it; unless you're using a JDM ECU, you should search about the dangers of blocking off your EGR system.

Retry your timing light test on all the cylinders. If its a bad coil, you should only have an issue on two cylinders. Also, test your timing light on a running car to make sure the light isnt defective.
