So what do most do for a Oil cooler on a 1JZ? Also with the stock 7M cooler and Lines on the car can i just remove it all or should it be mated to work with the 1J?

No not really. Might be easier if you jack up the car to get under it.
But only thing to watch for on the front of the outlet on the turbo is a little lip if you slide the coupler to far up and over this lip you will have a big boost leak

In my opinion the motor just looks cleaner and up to date with the VVt-I valve covers

Most people would replace the word JDM with Import :)
Also i'm not sure you chose the right car because you can easily spend just as much money restoring a Supra but it is worth it.
