I have the same miss. Sometimes worse than others. I have also done the igniter ground mod with this upgrade and I still have the miss. Im pretty sure its the igniter set up with this engine. Guess I will never know unless I go stand alone.

ok update. My problem ended up being the porcelain badly cracked on the number 6 plug. I must have done this early maybe when I was locking it down. But anyway I replaced all the plugs, put back on my factory coils and it ran fine. So then I installed the 2jz coils and it still runs fine...

I have played with all the connections many times. I just dont know what could have changed when i all I did was change out the ignition components and then put them back in. Didnt unhook anything else. Unless something else went bad at the same time. The ISC does click when I turn the car...
