That's for the antenna that's built into the rear glass. (The lower lines at the bottom of the glass that look a bit different than the rest of the lines, is the AM antenna).

I have poor reception even with a new antenna. Could this be the cause? It has seen some water damage from a leaking spoiler in the past.

Redacted per Title 18 USC Section 798
The car has two antennas, one in the hatch glass and the other a retractable mast. The stock radio switches between them for best reception. It's called a diversity antenna system. If you click on the Cygnus part number and scroll down you'll see it mentioned as "diver city" antenna, one of many mistranslations found in Toyota's documentation.

Anyway, if you no longer have the stock radio the odds are the glass antenna isn't even hooked up. However it can be connected with an adapter to a non-diversity receiver and it's possible a previous owner did that. It's how I've run for years. You'll need to check at the rear of the receiver to see if that's the case. More likely is you have a problem with the mast antenna, it's grounding, the cable, or the receiver itself.

Are there 2 seperate antenna connections behind the stereo then? It has an aftermarket stereo in it and I've replaced the power antenna with a new one.

sorry..haven't had a car with a "diversity" antenna before. I'm wasn't confident the EPC was correct, but thanks for all the kind advice.

sigh.

wait just to clear something, the rear defoggers are grounded onto the "diversity" antenna which connects to the chassis as a ground right? so if you remove it you must take the two wires grounded onto the antenna and ground it directly to the chassis using one of the 10mm bolts that hold the antenna in place, i was wondering, if i ground the two wires to the hatch without the antenna thing would the rear defogger still work?
