Need help with wiring nightmare!

Started looking at the wiring today and ran into some problems. The engine wiring harness has splices throughout the whole harness. Along with an extra clip that isn't even plugged in. Please help!
This connecter that goes into the water line neck is spliced into the AFM wiring!

Another connector off the water neck with one of the two wires spliced into the Afm harness?

Behind the intake manifold their is two little red and black wires spliced into one larger red and black wire.

wow, looks like u got quite the project ahead of you with that, id say get a wiring diagram and just slowly go through it and check all your connections. does the car run right now?

The car does run but I have the tranny out right now to replace the clutch. It was throwing a code for the knock sensor, I think code 52.

I just repaired a messed up harness in my car. Believe me, it's not much fun at all.

I'm not sure about the first two pics, but I think I can assist with the last three.

This appears to be a factory splice. Notice that the wires coming off from the splice are the same colors as the main wire. You may want to double check that with the TEWD, but I'd bet you can just tape that splice back up and be done with it.

This next one appears to be a plug for one of the VSV's under the intake manifold. There are two of them. The forward VSV is for the "fuel up", and the vacuum hooks up to the FPR (fuel pressure regulator). The rearward VSV connects to the EGR.

This next one, I'm not too sure about; as I don't recall seeing a plug like that on any of the other harnesses that I went through. I know some Supra's have a EGR temp sensor, and I'd look to see if yours has one. I'm just guessing on that though, so hopefully someone will chime in, who knows for sure what that plug is for.

Brown plug = vsv ( connects under the Intake manifold lower runner )

The Black/red spliced wires, I would tape them up and insulate them immediately. That is a factory splice and I'm quite positive that's a hot wire.

Last green plug = EGR as ILIKECARS pointed out
