If it is knocking loudly, I would not drive it or start it at all. The more you run it the more damage is being done to the crank and the rod. Sometimes you could go for months with it knocking, sometimes you could drive it a few miles and put a rod through the block. It really doesn't matter what exactly it is at this point, if you unplugged the #5 plug wire and the knock went away, the engine is going to have to come apart. If you keep driving it you could potentially make the rebuild a lot more expensive. Consider also that all the missing bearing material from the bad bearing may be getting circulated to the other bearings, cams, and the turbo,

So do I just assume it's a rod? Like I said before when I turned it on, the knocking was loud, it kind of scared me :aigo:
Do I have to do a full rebuild, or could I just get away with replacing what is needed?

It's most likely a rod, and you will not know how bad it is until you pull it apart. Most of the time the rods that are not already knocking are not far behind the one that is. This usually happens from oil starvation for one reason or another, so just slapping a bearing in it and running it would not be something I would personally ever do, but it's your engine.

Thanks Aaron. I am new to this sort of thing so I wasn't sure exactly if one would effect the other.
I guess this summer I will tear it apart and see what exactly is wrong.

Thanks
