Hks what is this pic inside

So I'm starting to pull my motor out and noticed this under the tubing for my intake .... Is this factory it has a factory plug harness

No, That's a factory *style* plug.
That's the solenoid to an HKS boost controller. Is the a head unit inside the car?

Yes thier is one why are thier open vaccum ports
