Flushing Coolant (brown =/)

I just swapped a 7MGTE into my 89 and have brownish coolant. I figure the color is from the engine being out of service from so long as it doesn't seem like an oily bhg color. The engine seems to be overheating a tiny bit.

Could I effectively flush out the system by removing the thermostat and taking the plug out from the bottom of the radiator and then fill/drain the radiator at the same time with the car running?

yeah its from unuseage of the engine. i had the same problem. but yeah your idea will work for the most part. but i wasn;t able to get all of it out doing that. even with prestone coolant cleaner. what i did, was i took it to a shop and they a heater hose that comes out from the top of the head and goes left, (looking at the engine) and put a splicer that has a garden hose fitting on it. and they rinsed it that way. it helped alot. my coolant is the green color now. but be careful. the day i got my car back from putting the engine in it, the brown particles in the engine cloged up my radiator and i ended up blowing the top part of my radiator apart. but yeah, hope this helps
