can you still check the base time the way tsrm says with the jumper wire when you have AEM EMS or is their a different way it has to be done?

Nope. Go into ecu setup and choose "Set ignition timing/sync"
Select 'lock timing' and choose an advance setting that you like (0*/10* normal) then press enter.
Connect your timing light and use the AEM advance/retard buttons to change the timing.

Note: It is recommended to NOT adjust the CPS to set timing. Set it to the middle of adjustment and lock it down for good. Not sure why, but I don't really care so long as the car runs well.

Adjusting the CPS is usually done with the AEM to get rid of any 'stumbles'. I found it works best if they are set to full retard (HAH!), and then use the AEM set timing sync thingy to get the static timing correct.
