how much did you drive the car after the swap was complete? alt definitley could be bad.. I just replaced three on my friends 2jzge 90... lol kept spitting out bad alternators.. soo.. If you drove your car around before for a week or two and everything was fine... your battery could have gone bad because your alt was going out.. thus using more battery power than it should have and killing your battery.. and will only kill another battery.

you running the a340e? Jw

It's an Aristo GTE swap. I drove it quite a bit with no issues after the swap. Sprung an oil leak, sat for a few weeks, now the alt is bad? Makes more sense that a connection corroded over the sitting period IMO. I need to check the connection to the battery as CyFi stated.

The old battery was crap to begin with, I knew it was going to go bad. CyFi has a great point. The post on the alt should at least show battery voltage, the fact that it doesn't shows a problem in the connection..

Just tested the cable I ran to the alt. It runs under the radiator support.. on the drivers side of the bay I read 12v, on the alternator side (passenger) it reads 1v. I found the problem.

Thanks for the input everyone, this job has me so stressed I can't think straight! :)
