First off, in the usa there was no seprate auto ecu, second the car runs fine with the single ecu with a manual trans, it accually doent even knotice when the auto transmission is missing.
yes the SC400 motor is the correct motor to use the GS400 didnt even exist untill 98.
Actually the bellhousing is not hard to find. Jeff Watson at Championship Toyota has them in stock, or at least did when I called to order mine. Was also the cheapest place I found a new 1JZ R154 bell housing at so I could use TTC Performance's adapter plates. BTW, Eric is the guy you want to talk with at TTC Performance if you go this route.
For the least amount of headaches, you'll want the SC400 engine. Has the sump in the correct location, tubular exhaust manifolds, and good location for the oil filter. I used the 1993 SC400 1UZ-FE ECU and have no issues running the engine with the R154 tranny. Also you won't want to redrill a 7M flywheel as suggested. Cheapest/safest way to go is I believe with the 3GS (Jake correct me if I'm wrong) flywheel since it already starts out with the 8-bolt pattern which only needs to be milled slightly to fit. The chamfer on the ring gear is also the opposite of what the 7M ring gear is since the start on the 1UZ comes at the ring gear from the opposite direction.

Jake and Chris (cjsupra90) have also done this swap and are very knowledgable and were gracious enough to answer some of my questions during my build along with a couple of other members on Lextreme whom I either called directly or wrote to with questions.
Looking forward to making more improvements to the car both suspension-wise and force induction-wise but may be slow going as I need to buy a beater for the winter so my wife can have back the Escape, lol.
