ok i think its fixed. one of the pins was not in all the way in my ecu plug. all seems to be well now. it still has a tiny bit of roughness due to idling really low but it revs very nice and clean. so i may adjsut the idle up a bit

so it was ignition then

no pretty sure it was fuel. i would have to check wich wire it was again tho

the way the cylinders have fired it can't be fuel: the 1jz is batch injected 1-4 2-6 3-5 it is therefore impossible to only have 1, 2 and 3 firing and 4, 5 and 6 not.
Ignition on the 1jz however is sequential; each plug is fired seperately. They are grouped together in wiring as 123 and 456. Look at the plug which goes into the igniter, that's a 12 pin plug, 6 on top 6 below, topside is cylinder 123 lower side is cylinder 456. One side of the plug goes to the ecu, the other side goes to the coils.
My guess is that the wiring problem was there somewhere. That to me would make sense in only 1, 2 and 3 running.

hmm ok i will double check that anyway. So i should be able to check for continuity between the 12 pin plug and coils plugs and then the 12 pin plug and ecu plug. correct?

Yep, and don't forget the IGF signal wire.
