Yes...but may as well replace master and slave as they both are old and get a new hose be it from driftmotion or Toyota...although the braided stainless hose from dm has cool factor.
The vacume is something else...probably stuck throttle plate or iscv not set correctly. Vacume can also be contributed to rpm and fueling which the missing o2 will effect....check the forsale threads and buy an egr as well as all that other crap you're missing as it's all important and effect...
And the noise he was hearing was probably cause the clutch disk was still getting drag from the pp causing the input shaft to still spin...have a feeling that when he was in gear with the clutch pushed in he wouldn't hear it anymore.
Yes they "go bad"....but it wouldn't cause this issue on a pull type clutch as there is a HUGE flange on the gte throwout bearing that will squeel like a stuck pig if the bearing seizes...
I'm willing to bet it's a blown master or slave cylinder, broken clutch fork, or broken clutch fork...
No...plain and simple....there are so many damn fingers that a broken one wouldn't make the pedal sink....it just wouldn't disenguage and he wouldn't get into gear!
When a finger breaks you'll know it...the pedal won't be as firm but will still work...especially with the pull clutch that...

I personally have never ever seen a failed throwout bearing and even so it would make such a racket you'd be scared to drive it.
1. Check clutch fork for bending or breaking
2. Check fluid level
3. Check inside...
And why did you remove the charcoal canister, egr, and o2 sensor??!!?!!!!?

Uuuuum adjusting idle with the trottle cable is bad!!! Something is wrong with you're car causing idle issues....don't bandaid fix! There is a seperate electronic valve becide the throttle that regulates idle speed. Check codes!!!
