I'm not privy to Toyota's reasoning. I just happen to recall the last time this was posted, and the consensus was that the mouldings were now different.
On the other hand, most people liked the new ones better.
To be honest, I doubt there will be much of a difference. The stock brakes are more than capable of locking up the wheels, unless you're running R compound tires.
Not to say that you can't improve them, but the characteristics you'll be looking for are less fade over multiple hard brake passes...

You'll need a GTE bottom end, the pistons and knock sensors are different, and the GTE also has oil squirters aimed at the bottom of the pistons to help keep them cool.
The manual swap isn't that difficult. You should pull the engine and tranny anyway, so you'll have everything out of the car...

The hot start problem is from heat soak boiling the fuel in the fuel rail. If you don't suffer from enough heat soak, or if it's cooled just enough for the fuel to condense, it doesn't happen.
The system to prevent it does so by showing a higher pressure to the FPR, which increases fuel flow...
How many times has it done this? A couple could mean the ECU is still learning. More than 10 and that's not an option anymore.
Have you checked for codes?
If the cold start injector was fouled, there might be problems during cold starts, but it's rather unlikely it would affect warm starts.
