How much does it usually cost to ship a set or rims and who should I go through? I need to ship a set of MKIV TT rims with tires from San Francisco, California to Portland, Oregon.

Pack them up, weight and measure them... then use the online calculators to get an estimation.
I can't remember the last time I paid for wheels being shipped.

I've never shipped wheels, but I have received them. The cost was around 80 dollars for two boxes of two rims, each package roughly 40 pounds. This was from NY to me in AL. It was shipped by UPS to me and arrived without problem.
UPS is the way to go if you're shipping large, heavy items like wheels. They will have cheaper rates usually than FedEx will. USPS is the best for smaller items, not as much for big large/heavy items, so I wouldn't look to them first with shipping wheels.
Like Brent said, get a scale and weigh them packed and ready to go and check rates.

since each rim + tire is 40-50 lbs it is going to be pricey. Maybe I would say 100-150 but I am not sure.
As for packing... when I got rims shipped to me, they came with a big cardboard circle zip tied to the business side, and that's it. Worked awesome.
