pull the motor out, re adjust the chain on the hoist so the motor/tranny is at a very steep angle, nearly, but not quite pointing straight down. make sure its still pointing towards the tranny tunnel. get a floor jack under there to adjust the angle as you position the engine into place. its all about the initial angle!

EDIT: DOH! serves me right for only reading your subject.....

what exactly is your problem? you cant get the tranny to bolt up to the motor? make absolutely sure that the clutch is aligned correctly. while trying to slide the input shaft into the clutch assembly, have a friend put a wrench on the crank and move it back and forth so the splines can line up. it should slide right in.

That's why the factory says pull the motor and tranny as a unit. Quickly pull the tranny out, then bolt it up to the motor (on the floor). Then slip the assy. right into the car.

It sounds like your problem is that your tranny won't go in to the pilot bearing. A sure sign of this is that your tranny still has about 1/2 inch to go before mating up flush with the engine. You can buy a clutch alignment tool for about $5 at most auto part stores. If you use the alignment tool(guide) you can line up your clutch disc perfectly centered in the pressure plate and your tranny will slide right in and the small pin on the end of the tranny shift will go straight into the pilot bearing on your crankshaft.

i had the same prob getting the inputshaft to go in the pilot bearing all the way.Mine was the opposite to your problem, box wont go into the bearing.what i did do was to literally file the input shaft clean and rub it with wet and dry sandpaper and make sure it was nice and shiny (it was covered in gunk) After i did that i just had to pop it into the bearing and it slid in all the way.I have also had the motor out with the auto still inthe car and honestly its not worth the trouble.Like what mrnickleye said, take the engine and trans out in one hit.Gives you more room to play with and u can get to all the bolts esp the top 2 and the stater bolts.

I would probably just get a bolt started and tighten it down, not enough to break anything, but sometimes it just works that way. All the Fords I've worked on recently I had to do this with.... Just make sure that the trans is actually moving closer, if it's not, I don't know what to tell ya.
