Will there be a problem if i run a 3" downpipe a stock catalytic converter and a rsr gt2 exhaust for about a month or 2. I guessing there is because the stock cat doesn't have the same pipe diameter as the down pipe and exhaust but I want to know specifically what will be the problem.

i would say just cut the cat out if you can or wait until you can get a high flow. thing is they will have to make a custom piece of pipe to do so.. and if you are only using it for a month or to...there isn't a point in spending that much money.
also because the dp and exhaust won't be reduced to 2.5 inch it will cause massive back pressure

The backpressure won't be any worse then stock. You just won't see maximum gains from your exhaust upgrade until you replace the stock 2nd cat.
If you have emission where you live, keep the stock cat too so you can put it back on when needed
