wouldn't it just be better to run those little filters off the valve covers and remove all the PCV plumbing? That way oil wouldn't get sucked back into the system or motor. Or is it a bad idea?

Bad.
Reason being, if you have ANY blowby, it will be vented directly into the engine bay. Your valve covers will be gross with oil and so will most of your engine.

Route both fittings into one hose, then the one hose into a catch can, take the other fitting on the can and run it to one of the fittings on the accordian hose of the intake.

Thats the "correct" way to do it

yeah i ran with the breathers for a little while.....bad idea, it does make your angine bay gross, i bought a greddy catch can, i bought a y connector at home depot, and ran the line to one of the fittings on the CC, and then from the CC to intake, and if you bought the breather kit, dont put the little one on the isc....mistake #2 for me...

i wonder has anyone ever customized the 7MGTE valve covers to plug off and grind down the outlets for the PCV and reroute to the side, inner or rear of the valve covers?

That way you could hide the hoses a little better.. just curious :)

ok, b/c stock the 2 valve covers go into a metal hose and then into the accordian and into the Throttle body hook up. So is having it hooked up like stock to the throttle body port bad or good?

I'm not sure, 5M... I capped off my TB port with no problems.
I ran some hose to a "T" fitting, then to the catch can.
I'm sure it's not bad to either leave it connected, or cap it off.
