Misfire during closed loop operation

I have had a misfire during idle for the past 2 to 3 years but its never really bothered me until now. So I'll first explains the symptoms:

Symptoms:
-Rough idle while engine is warm
-RPM ranges from 740 to 400 at times
-Engine will sputter and have a noticeable misfire
-Engine will eventually cut itself out after a period of time

Steps taken:
-Started at the ignitor and inspected everything from there to the coils per the TSRM. Everything was in spec with the manual.
-Once I got to pulling the plug wires, there were a few wires that were noticeably easier to pull from the plug. Some were just sitting on the plug and when I pushed down on the boot it would catch and then when I released the pressure, it would come off.
-This told me that the connector inside the boot could be rounded out and not grabbing the plug anymore, so I removed the spark plug and then tried to put the boot on it. It grabbed fine, (as if it were new).
-So this made me believe that maybe the boot on the plug wires is too short and will not reach the plug. I have no other wires to compare with, but I can say that the only plug wires that are firmly seated on the cylinder are cyclinders 1, 3, and 4. The others will just pull out without any effort.

The plug wires were bought from ebay like 7 or 8 years ago and they remain to be the only ebay item on the car. (Dont make fun, I was like 16 at the time ;) ). Anyway, can anybody measure the length of their plug wire boot for me to compare with? #6 is the weakest one of mine and I know its the easiest one to get to, so if you could try that one, it would be great!

Update....

I installed some new spark plugs today that were a little taller to make sure they are firmly seated with the spark plug wires. So no more problem with the boots being loose on the plugs. But after letting the car warm up the miss is still there at idle. I plan on doing the COP install with the IS300 coils when they get here, but I dont know if that will fix the problem. Even if it doesnt though, it will clean up the engine bay a little bit.

Any thoughts??

Be sure your ISC is working properly, it should click after the car is turned off, also check for proper resistances. Consider removing it to clean its filter, they can get very dirty over time.
