1jz-gte Swap Alternator Wiring Help

So, ive had my 1jz swap complete for the most part for a while now. But something is weird with the charging system. So now im wondering if I tackled the 3 wires coming off of the alternator plug wrong. So for clarification, I was wondering if someone could tell me exactly what to do with the wires. I have a JZA70 (supra) 1jz harness, it has a round 3 wire alternator that all the guides say to "extend" over to the old/original 7m alternator wires. Now this is where I got confused as my alternator plug on the 1jz harness goes through the engine harness itself.

So does "extend" the wires mean to cut the alternator wires going through the 1jz harness and tap them into the old 7m wires? Or does it mean to tap/splice into the 1jz alternator wires with the 7m ones, and leave the original 1jz wires going throughout the harness normal?

Take the three wires that went to the 7m alternator, and extend them to the new alternator location. What you do with the unused wires inside the JZ harness, is up to you.
